Mutants in general, and the X-Men in particular, face a different type of enemy than other metahumans. First of all, the primary enemy of the X-Men is not a greedy plunderer, or an insane tyrant, or an omnicidal alien. The true enemy of the X-Men is Hatred. Hate and Fear of the unknown, the different.. the mutant. Protecting mutants from persecution and misunderstandings, and protecting humanity from the depredations of Evil Mutants, the X-Men stand united against this one pervasive adversary. More interestingly, the X-Men and most of their rivals tend to share cultural and genetic origins. The Brotherhood of Mutants, the Mutant Liberation Front, and several other people whom the X-Men have clashed over for noble reasons over time, have time and time again sided with the X-Men when the threat came for their race as a whole. Sentinels. Friends of Humanity. The Phalanx. The one unifying tread all mutants have, their need to survive past being the subjects of hate or convenient scapegoating. As such, very few 'Evil Mutants' actually exist that have not, at one point, sided with the X-Men against their shared common enemy. This is why over time, practically everyone of the X-Men's enemies have worn an X somewhere on their costume, or have been otherwise associated to the Xavier Institute.

Mutant Antagonists

One of the most persistent threats to the Dream of Charles Xavier is so-called 'Evil Mutants'. Not only do they not share in his vision for a peaceful coexistence, but many of them either don't care, or oppose it. What's worse, is that for every mutant who is fighting for money, or even fighting for their own goals, it is incredibly easy for the media, or anti-mutant propagandists, to turn it around under a blanket 'Evil Mutants' term, further adding to their rationale for stricter mutant control method, or even Sentinels. To those people, a mutant bank robber, or a mutant hitman, or a mutant serial killer, is the same as a Magneto or an Apocalypse, and just an easy way to push further for Proposition X or the Mutant Registration Act, or funding that will eventually lead to Nimrod.
The X-Men have to act against their own people, for the sake of people who hate and fear them, for the sake of the greater good.

The Brotherhood of Mutants

Early in his war against humanity, Magneto organized a small band of mutants to go into combat at his side. Since the world had branded him a criminal, Magneto defiantly named his team of accomplices " The Brotherhood of Evil Mutants." The most subservient of the group was Toad, named both for his grotesque appearance and his superhuman leaping ability. There was also Mastermind, who could mentally create utterly convincing illusions. Lastly , there was Quicksilver, who could move at superhuman speed, and his sister, the Scarlet Witch, who could alter probability at will. Neither Magneto nor the two siblings knew at the time that he was actually their father by his estranged wife Magda.
Subsequently, the mutant terrorist Mystique formed her own Brotherhood. Mystique's team included her close friend Destiny, a blind mutant who could foretell the future; Rogue, her adopted daughter who could absorb the powers of those she touched; Avalanche, Pyro, and the Blob.
Later on, several mutant super-villains attempted to create their own versions of the team. Notable incarnations include Toad's Brotherhood, comprised of Blob, Pyro and Sauron; Xorn's Brotherhood, which incorporated Beak, Angel Salvatore, Basilisk, Ernst, and No-Girl, all of them students from the Xavier Institute's Special Class whom defected Xorn after he accidentally killed Basilisk; and Exodus's Brotherhood, which featured Black Tom Cassidy, Mammomax, Avalanche, Sabretooth and the moles Juggernaut and Nocturne.

The Resistants

The Resistants were first known as the New Brotherhood of Evil Mutants and led by Magneto. Magneto would abandon the group and the band of mutants consisting of Lifter, Burner, Shocker, Peepers and Slither would become Mutant Force. As Mutant Force, they would serve Professor Power, Mandrill and the Secret Empire on several occasions and often come into conflict with the Defenders. The Apocalypse

The four horseman are Apocalypse's personal warriors and always play a key role in his plans for mutant conquest and domination. The enhancements made to horseman are often a combination of both biological or genetic manipulation and the employment of the celestial technology that Apocalypse uses.
The use of the four horseman specifically is largely symbolic, and their powers are often either directly or closely related to their namesake. When mutants (or in some cases humans) that are to become horseman are chosen that do not have desired powers, Apocalypse will augment their powers to more closely resemble their role or give them new powers entirely. Regardless, the powers and abilities of a horseman are generally augmented or enhanced to serve Apocalypse's purposes.
Apocalypse is also known to brainwash reluctant horseman to become more obedient soldiers. Several horseman have been able to overcome Apocalypse's programming by sheer force of will. While brainwashing can be overcome, the transformation process can still be psychologically damaging and can haunt former horseman long after leaving Apocalypse's servitude.

Soon after X-Factor appeared to the general public as a group of humans who hunted mutants, they came across a team of villainous mutants. They first encountered Tower, who had tried to kidnap Beast. Later, X-Factor encountered the rest of the Alliance of Evil and their dangerous leader, Apocalypse.

Dark Riders

The Dark Riders were a group of mutants, mainly Inhumans, who were Apocalypse's foot soldiers who strongly viewed his "survival of the fittest" ways. When Apocalypse traveled to the Moon and conquered the city of Attilan, he enslaved six Inhumans: Gauntlet, HardDrive, Tusk, Foxbat, Psynapse and Barrage. They became the Riders of the Storm, named after Apocalypse's earliest army. Apocalypse sent them to Earth to battle his enemies, kidnap Cyclops' son and infect the infant with a version of the transmode virus. X-Factor made it to the moon, where Attilan was then located, and joined with the royal family of the Inhumans in their battle against Apocalypse. Apocalypse was defeated, seemingly killed, and the enslaved Inhumans were freed, but young Nathan was sent into the future with Askani to save him from the virus ravaging his body. The Riders of the Storm remained loyal to Apocalypse, and took his body back to Earth to regenerate in his base.

Hellfire Club

The Hellfire Club is a centuries old organization with roots in Britain during the 18th Century. It's members were infamous rakes who used their connections within the club to further boost their social standing and to indulge their sexual excesses.
Over time the club has evolved to include high-flying business men and women, as well as the profitable descendants of royalty and other Hellfire Club members. Being a member of the Hellfire Club is an illustrious boost among elite society. However, there is an even more esoteric sect of individuals who run the Hellfire Club, known as the Inner Circle.
The Club is run by a small group of influential members who form the infamous Inner Circle. Named after chess pieces, members of the Inner Circle will take on the titles of the Black and White (and later also Red) Kings, Queens, Bishops, and Rooks. The final position of Lord Imperial is reserved for the most powerful member of the club. Additionally, prominent members have also had assistants that did not have official titles within the club.

What began as an attempt to seek assistance within his research, Mister Sinister would first recruit John Greycrow after learning of his violent military history of scalping his fellow soldiers and surviving an execution because of his mutant nature. Mister Sinister would also force another mutant known as Gambit into his services after helping him control his powers by removing certain brain tissue. With two assistants under his command, Mister Sinister would have use of them when learning of research being co-opted by the Earth-295 version of Beast, also known as Dark Beast. Learning that his experiments resulted with the creation of several mutants who later took up refuge as Morlocks, Mister Sinister decided to have this corrupted version of his work annihilated and instructed Gambit to assemble a team of mutants who would secretly act out as assassins. Recruited various mutants who share an interest for bloodshed and murder, Gambit would take the first steps of assembling and leading the greatest mistake that would secretly hound for the rest of his life.

Nasty Boys

Self-proclaimed "Nasty Boy" Slab faced X-Factor member Strong Guy before the team fully appeared. The full team battled X-Factor in the next issue seemingly lead by U.S. Senator Steven Shaffran. Shaffran was, in fact, a disguised Mister Sinister who had taken the Senator's form in order to publicly discredit him as a mutant terrorist. While Sinister's reasons for doing this remain somewhat mysterious (as do most of his actions), it was probably because Shaffran was attempting to use his ricochet probability powers. Recently, Nasty Boys member Ruckus appeared at a meeting for Senator Kelly.

Upstarts

The Young, The Rich, The Powerful and the elite! The Upstarts would enter a game of death and deception to gain power. Though Selene founded them, it would be the Gamesmaster who would call the shots. The Upstarts are a group of Mutants (and one human) who were vying for leadership of their own group and were given points for assassinating mutant figures. The Upstarts included: Shinobi Shaw, Siena Blaze, Fabian Cortez, Graydon Creed, Trevor Fitzroy and the Fenris Twins, Andrea Strucker and Andreas Strucker. The Upstarts were responsible for most of the death's of the original Hellions and the apparent deaths of Magneto and Sebastian Shaw.

The Neo

One of Earth's races, apparently a very ancient one. The Neo are super-powered individuals, like mutants, but they appear to be much more powerful. This is seen in the way that they call mutants "spikes," as if they didn't even register on the Neo's power scales. Domina leads one warclan of the Neo, and it was she who declared war on the humans after the High Evolutionary's satellite system stripped the Neo (along with all mutants) of their powers. Many Neo died during the time they were powerless, and so their anger at the humans runs deep. There are other sub-groups of the Neo, like the Lost Souls, who psychically trap souls near death and cause them to despair forever. Both these groups persisted as legends among mutants even to Cable's time, where it's said even Apocalypse respected them, a testament to their power. The Neo engaged in fighting the X-Men, who have no intention of letting them destroy the world. It was the Neo who sabotaged the High Evolutionary's space station, who destroyed 17 of Mister Sinister's bases, and who hunted down the mutants hidden by Charles Xavier in NYC. They are all top-notch fighters, and can withstand a lot of punishment before going down. They are also quite technologically advanced.

The Black Razors are an elite branch of security officers for International operations (I.O.). They are tasked with executing covert operations deemed to difficult or dirty for other government organizations. Once led by Ben Santini, under director John Lynch, the team disbanded after director Lynch when rogue and Santini was promoted to the new director of I.O. Black Razors wear TRV suits, light cybernetic armor that protects them and enhances their strength to peak human levels without compromising agility.

Advanced androids designed to hunt down and eliminate mutants. Dr. Bolivar Trask was concerned with the emergence of the species 'MUTANT', that their genetic abilities, combined with their ever-increasing numbers would lead to Homo Sapiens being subjugated by them. That was the motivation that spurred him to create his "Master Mold", a servitor/controller that would command the many 'Sentinels' that Trask would create later. Unfortunately the A.I. it had been given, began to grow exponentially and Master Mold became sentient, and made sure his progeny acquired this ability also. Ironically, unbeknownst to Trask he had fathered two children who would grow up to become mutants: Tanya (and Lawrence) who had the ability of time travel and due to the instability of her power became lost in the timestream.

Reavers

The Reavers are a group of cyborgs that are most known for their criminal activity, and their hatred of mutants including the X-Men.
The first of the future Reavers to encounter any of the X-Men was Donald Pierce, when he was the White Bishop of the Inner Circle of the Hellfire Club, who bears bionic arms and legs. Once, when Wolverine broke into the Club's Manhattan mansion, he severed Pierce's cybernetic arm from the rest of his body. Months later, Pierce rebelled against the rest of the Inner Circle, which was dominated by mutants led by Black King Sebastian Shaw. Pierce abducted Shaw's aide Tessa and held her captive. However, Pierce was thwarted by Professor Charles Xavier and his new team, the New Mutants. Tessa regained her freedom, and Pierce was expelled from membership in the Inner Circle. Three other future members of the Reavers, Cole, Macon, and Reese, were formerly mercenaries employed by the Inner Circle. On the same night that he first met Pierce, Wolverine also encountered a squad of Hellfire Club mercenaries who had been sent to find and kill him. Wolverine lashed out at three of them—Cole, Macon, and Reese—with his adamantium claws, leaving the three of them severely wounded. The Inner Circle then had the three men converted into cyborgs. Cole, Macon, and Reese took Wolverine prisoner when the Inner Circle attacked the X-Men's Westchester County headquarters months later, but Wolverine overcame the three men once more. They were seen again working directly for Donald Pierce when he rebelled against the rest of the Hellfire Club.

Cyberdata was created by the man named Zadrok, who had discovered Celestial Technology, which he called the God-Tech 100 years in the past. An ambitious man named Kimata took over Cyberdata with force and wanted to remake the world in his image with the new tech he developed, his plans were stopped by Cyberforce. Cyberdata is an enemy of Mutants, because of their duplicitous recruitment strategy. Contacting damaged or uncontrolled mutants, offering them ways to help and control their powers without exposing themselves, Cyberdata then turns useful Mutants into combat cyborgs, called S.H.O.Cs.

The Hand

The nascent Hand first formed about 800 years ago in feudal Japan, as a reaction to the oppressive class system that characterized Japanese society in that period. A number of Japanese citizens left their homes and settled in the mountains. There, they cultivated skill in ninjutsu, and through rigorous training became experts at assassination and espionage. The group officially came together in 1588 under the command of Kagenobu Yoshioka, who turned his samurai school into a bastion of support for the common man. Yoshioka was eventually assassinated, and command of the group co-opted by the Snakeroot, an ancient ninja clan who turned the Hand to demon worship and black magic. The Hand began working as mercenaries, and sought to extend its influence throughout the world.

Assassin's Guild

The Assassins Guild is a team of superhuman criminals in New Orleans founded by Candra. The Assassins Guild's main rival was the Thieves Guild.

To bring peace in the two bands, Marius Boudreaux agreed to marry his daughter Belladonna to the Thieves Guild's Gambit. Their wedding however was interrupted by Belladonna's brother Julien who felt Remy was unworthy of his sister's hand. Julien challenged Gambit to battle, but lost. Remy was banished as punishment for injuring a member of the Guild and abandoned Belladonna. The Guild itself however remained unified.

The Guilds seemingly separated and, years after her death, Candra returned, as her psyche managed to augment her remaining power and slowly pulled back the pieces of her body back together. The process was hastened by tributes from the Guild.[2]

The Guild eventually encountered Scarlet Spider when they were sent to kill his friend Dr. Donald Meland. Scarlet Spider was recognised by the Assassins as Kaine, with whom they had issues to settle with as he had previously killed on their territory.[3] Kaine was permitted to live as long as he promised to kill someone for Belladonna at a later date.[4]

Months later, the Belladonna sent Kaine to kill Wolverine.[5] Scarlet Spider managed to ally with Wolverine and they teamed-up in order to stop the Guild. When they arrived at New Orleans, it was revealed to them that Belladonna was following the orders of Candra,[6] who tried to get the essences of Scarlet Spider and Wolverine to finally return entirely. The two heroes managed to convince some Guild members to help them to stop Candra. She was finally killed when Scarlet Spider stung her head, although Belladonna claimed she would find a way to return. When Belladonna was about to order her men to kill Kaine and Wolverine, Kingpin's Arranger showed up and revealed to her the Assassins Guild's assets were now under his boss's control.
